It's commonly (mis-)used for rogue.

This is true.When the term started to being used MMOs used really cartoony graphics that's why toon was used, but that is only known by people who have been playing MMOs for a very long time.

Myself; I still call my characters "Characters", "Avatars", "Main", "Alt", or something such as that. I don't really enjoy the term "Toon", and never really have.
I call them chars as a group, individually I call them by name. My guildies mostly do the same.
