It will not. Any sigil you use during the entirety of the arena will count against you as they've still decreased your score from that round.

There is no score penalty for sigil usage. Instead, there is a score bonus for non-usage. At the end of every completed wave, any unused sigils remaining grants bonus points.

If you use a sigil during a wave, wipe, and then complete that wave without a sigil use, the you will receive the full sigil score bonus for that wave (the wipe is much costlier for your score though). Whether that applies for the achievement, I don't know. If the achievement is tied to sigil score bonuses, then wiping should reset an accidental use. If it is tracked separately, then wiping will likely not help.

As for time, it works the same way as all other scored content. Specifically, time adjustment is applied as a % bonus or penalty to your final unadjusted score, at the rate of 0.01% per second under or over the par completion time. So for a no-sigil run with high vitality, each minute is worth more in absolute points than in a run with high sigil usage and no vitality.
