You get a base score from completing stages, sigil bonuses, vitality bonuses, etc.
Then your time is compared to the par completion time, which for vMA, is 90 minutes. Anything above 90, and you'll have a time penalty deducted from your score, and anything below, you'll get a time bonus added to your score.
The tricky part is that the size of the time penalty/bonus is dependent on your base score. So with a high base score (no deaths, no sigils), each millisecond is worth more than if you had a lower base score.
I don't remember the exact formula off the top of my head, but someone had created a spreadsheet to calculate it. If I could just find that link again...
