Yes, it's bugged. Under 'some' situation the crates simply appear to stop respawning.
Workaround:
- whilst on the boat, facing a *broken* crate, logout. (you'll see a number of these, those "should be" intact).
- wait for the 10 second logout timer to complete.
- wait a few more seconds on the character screen, and then re-enter the game with that character.
- if the crate is now intact, click on it, and then repeat with other crates until the quest completes.
[logoff/logon again as required]

I haven't had any luck relogging, I did this at least 10 times yesterday, sometimes waiting a couple minutes before rejoining and never found one of quest crates to be unbroken.

I had the same issue (in beta as well) and the above steps do in fact fix or circumvent the issue. I found that it only takes once to them to respawn, but you need to move fast.
