I feel like this is done on purpose - ESO doesn't want us hoarding tons of crystals so that we can instantly swap out entire sets the first day of a patch and be done. We will still have to do content for them and farm them like everyone else.
It's annoying to me too, over half my inventory is taken up by unopened crystals lol. But I'm okay with what I suspect is the reasoning behind it.

Correct me if I'm wrong because I haven't actually tried, but it doesn't actually cost a trait gem to transmute something does it? Seems like transmuting a weapon to Nirnhoned and deconstructing for the chance to get a Nirncrux back might be profitable if you're just going to destroy crystals anyway.
Just to be on topic, I do agree with wondering why there's a cap in the first place. Particularly since they aren't trade-able.

Tier 1 rewards also give 50 for Vivec campaign, no need to spend a bunch of time there on alts. I did six chars this past month and 3 of them only made it to tier 1, 2 made tier 2, and only 1 made tier 3. All 6 got the same 50 crystal containers.

But it creates a penalty for doing so, so it reduces this behaviour. I'm sure some people throw out extra crystals rather than deal with a clogged bag all the time.
