That's because you're not actually aligning to the "floor", but instead, setting the item at 0 level.
I recommend you disable the option to prevent this. I forget the option wording, but it allows you to place items precisely where you want.
I'm on console, so I can't answer this. Sorry.Interesting.. Is this setting a ini tweak or a straight out settings change?
It is. I turn off the feature because it seems to block more than it allows. If its that simple, it would be amazing... i have had trouble with this ever since the Homesteads launched

You do need to be VERY CAREFUL, though. You can literally set an item anywhere you want, but this risks pushing an item into position in which you can never interact with once you set it down.
I have a lantern stuck in a wall in Moonmirth because I accidentally pushed it too far into the wall when I set it.
Nope. To retrieve an item requires you highlight it, and because the lantern is so far into the wall, the game can't highlight it for me to retrieve it.Wont the retrieve option take it away from the wall? The one in furniture menu?
@AhzekThe retrieve tab still works for items you cannot highlight.
Just open the tab in the housing editor (its the one with the curved arrow) select the item you want (in case of having multiple items of the same type try to pick the right one based on the distance).
