The Dwemer ceased to exist. There are no bodies or ashes. There is simply nothing. Beyond that, nobody knows what happened to them.
Technically though, they aren't extinct yet. There's still one left roaming around out there somewhere.
surly they cant have been Zero Summed as this means the ceased to have ever existed meaning there would be no dwarven ruins or the dwemer spiders and such that they created

there is mundus, there is aetherius, there is oblivion, and there is the void. where are the dwemer? if not in one of those, they do not exist

At this point in time, there is a good chance Yagrum hasn't corprus yet (which should happen somewhen around the time Dargoth ur awakens IIRC), and thus should still be very busy poking around in every corner of Tamriel looking for any clues as to what may have happened to his people, occasionally checking back with his old, old, Old friend Divayth.
Or if he does have it already, he'll be in the Corprusarium, possibly only starting to bloat and busy building his spider walker wheelchair?
In either case, its entirely possible they have him as encounterable NPC somewhere in Morrowind... or if not yet, will add him in some future DLC for that... we'll see I guess.
I have a theory they are living on one of the moons. They were really fascinated with space and their ruins always have crazy astronomy diagrams and whatnot.
Wouldn't surprise me they knew Tamriel would be a hellish place to live in the future and decided to get the heck out of there while they could. lol

I prefer to think of the Dwemer as being snatched up by a Daedric entity on the way to being "Zero Summed;" and not because of pity.
Who's to say Uncle Sheo didn't put them to work, deep in the caves below Mania, constructing the Aether's greatest automatic Cheese Slicer ever? Think of the worthy pursuits into possibilities! Or impossibilities, even better.
The only proof is that they DISAPPEARED, and the mystery will make for a great future story in the franchise, I'd wager.

'Extinct' is really dependent on how you see it. There are no dwemer left in tamriel, so from that perspective they are extinct. Having said that though, the snow elves are also supposed to be extinct, yet the dawn guard dlc for Skyrim shows that some are still extant and therefore would be also in the ESO timeline, albeit functionally extinct.
