Without actual knowledge of the code used in the game:
Adding this would either be really easy, and go without a hitch, or it would result in a gamebreaking buggy mess.
From looking at it, this system would be mostly a new one. The bugs of which could consume a lot of dev time that would be better spent on other features.
Waterways in game are used as soft and hard barriers (hard being slaughterfish, soft being everything else). Applying this system would nullify both of these and would likely require another system to be implemented (like the tentacles mentioned above) to replace them as these barriers exist for a reason, and so this system would be effort put in for no real change to the actual mechanics of the game.
Also given that this system would have to work within pre-existing limitations (like geography) and so the actual usage would probably be very limited if they try and retain limiting the areas for entering zones.
The only reason I can see for implementing this system into the game is for RP reasons.

I would really like to see this being added for rp reasons and because it would be interesting!

Let me just add to what I said.
There are other things(such as a new magicka based weapon line) that they could add which would be appreciated by the RP community and non-RP community as well, however I don't see watercraft appealing to the rest of the community.
