When you are trying to use the map system the curser will automatically jump to the nearest point on your map, so say you are trying to make a custom waypoint near a wayshrine and you move the curser where you want to put the waypoint. The game will think you want to use the wayshrine and auto jump the curser to it before you can place your waypoint. It's not a super huge deal but it is an annoying feature.

I'll have to play around with this tonight but I don't recall it being an issue or annoyance.
Now with that said...depending upon what quest you have as a focal point and what area or zone you're in this may be the root of your experience.
I've not had any experience that prevents me from opening a map and setting a mark.
There is a difference between opening a map to use and using the teleport from way shrine to way shrine.
Is this occurring when using a way shrine only?
Is this occurring from the quest journal map?
Is this occurring when not near a way shrine but just opening the map?

I'm on the PS4 too and have never noticed this issue, I can put the custom green marker anywhere on the map, I was doing some skyshard hunting the other day with no problems.

Yes I did read all of the previous comments. Notably those on Xbox one and or PC who are sharing that they don't have the described experiences that the OP is having.

Just to be clear I am referring to when the curser automatically moves to the nearest icon on the map. I was just using the wayshrine as an example. It does this every time you open the map.

Gotcha...for me I believe the best way to work around this is to fully zoom in on the map prior to moving your cursor around.
I'm sure there are times my suggestion will not work but because there is no mouse support I prefer what exists.
Perhaps there could be an option in the menu to turn some functions off
