So my pets randomly attacked a guard and I ended up with a bounty

I think it was because you were not using the trader to the right, as you look at the wayshrine.

✭✭✭✭✭Are you dropping any skills at the time? I remember people complaining that unintentionally healing other players that were flagged as criminals would flag you as a criminal. Barring that, I'd very much like to see some video proof, especially if it's as frequent as some are implying here.

There's one that comes with the Lazy Craft addon, when I pick up a writ and go to a craft table my pets will be unsommoned automatically but I didn't have it enabled this time round

Just this. I got in the habit of putting my pets away as soon as I arrived at a wayshrine before entering towns. If you just make a mental note to do it every time, it will become automatic, and other players will be happy about your thoughtful consideration for them!
