Presently, it is a burning mystery lost to time. Kinda fun that they leave bits of the world intentionally unexplained. The unknown adds some depth and realism to the universe that has be created.

^ Contains some accounts relating to the time period of the disappearance of the Dwemer. TL;DR they messed with some very powerful artifacts and... something happened to them, whatever it was all (most) of them are gone without a trace.
If you quote someone, and intend for them to see what you have said, be sure to Mention them with @[insert name].

From what I remember they messed with the Heart of Lorkhan and just vanished. Nobody knows where exactly they disappeared to or if they still exist anywhere beyond Nirn.

direct comment from the [believed to be] last living Dwarf Yagrum Bagarn:

Last Living Dwarf: "This is how I style myself. I do not know for a fact that I am the last. But in my travels thousands of years ago. I never encountered another. And since I have been here, I often ask Lord Fyr, but he says he has never heard a credible rumor of another Dwemer, on Tamriel, or in any Outer Realm."

    my race:
"Once I was a Master Crafter in the service of Lord Kagrenac, chief architect of the great Second Empire freeholds, and the greatest enchanter of his time. I could not match the genius of Lord Kagrenac, but what he could envision, I and my colleagues could build. All of that is gone forever. I still retain my cunning, but my hands and eyes fail me, and my memories have long faded. My only consolation is each day to mock the gods who destroyed my race, and condemned me to this bleak existence."

    Disappearance of the Dwarves:

"Hmm.... I cannot say what happened. I was not there to observe. I was in an Outer Realm at the time, and when I came back, my people were gone. I left Red Mountain, wandering Tamriel for years, searching our deserted colonies, looking for a survivor or an explanation. Then, a long, long time ago, I returned to Red Mountain, still looking for answers. Instead, I found corprus disease, and I have been here ever since. I have theories, if you are interested."

    theories:
"Lord Kagrenac, the foremost arcane philosopher and magecrafter of my era, devised tools to shape mythopoeic forces, intending to transcend the limits of Dwemer mortality. However, in reviewing his formulae, some logicians argued that side effects were unpredictable, and errors might be catastrophic. I think Kagrenac might have succeeded in granting our race eternal life, with unforeseen consequences -- such as wholesale displacement to an Outer Realm. Or he may have erred, and utterly destroyed our race."

Man.... Too slow to flex my (lack of) lore muscles.

The disappeared during the Battle of Red Mountain between the Dwemer and the Chimer (ancestors to the Dunmer) when the Tribunal were still mortal.
They were experimenting on the Heart of Lorkhan and the accounts from the time say they just vanished. No explanations of when, why or how.
After this occurred Vivec, Almolexia and Sotha Sil promised Lord Nerevar (who had recieved a mortal wound in the battle) they would never use the dwarven tools to try and access the power in the Heart.
This promise was broken and led to the Chimer being cursed by Azura (or Meridia, but I think it was Azura) and their skin was changed to the grey ashy colour it is now and their eyes became red.

The Dwemer vanished. There was no major catastrophe. No genocidal war. No massive epidemics. They were there one moment, and simply gone the next.

They didn't die off though. There are no bones or bodies. There are no ghosts or spirits. Even the immortal Daedra appear ignorant. Whatever happened to the Dwemer literally erased them from Tamriel. If it wasn't for their ruins and machines, the only evidence they had existed would have been myths and legends.

What could instantly wipe an advanced race like the Dwemer off the face of Tamriel and yet leave their creations behind?
Speculation abounds. Time travel, alternative planes, even space travel. But officially it is one of the great unsolved mysteries of Tamriel.

It was Azura. She showed up after they used the tools and basically said, "You had ONE job."

And then Sotha Sil mouthed off at her.

And then Azura was like, "LOL, have fun pretending to be gods."

And then she left and the Tribunal were like :s but they shook it off and went home.

The Tribunal murdered Nerevar, cutting his hands, feet, and face from his body. It was this betrayal moreso than their utilization of the heart that led to Azura's curse; Nerevar being Azura's champion.

Are the Dwemer specters encountered in their strongholds something else? Genuinely unsure now.

Nobody knows - but I like to tell myself that when they disappeared they weren't actually made extinct - rather they now exist in an alternate plane of existent - maybe even still on Nirn (or maybe sent to a different planet) - just not on the same plane as us, and therefore unable to be interpreted by us.

Kind of similar to what people have proposed about the Mayans irl (though I'm pretty sure they just got wrecked by spanish pox).

But Sotha Sil said to her, "The old gods are cruel and arbitrary, and distant from the hopes and fears of mer. Your age is past. We are the new gods, born of the flesh, and wise and caring of the needs of our people. Spare us your threats and chiding, inconstant spirit. We are bold and fresh, and will not fear you."

The Maya still exist, there's an estimated seven million of them spread across Central & South America lol

anyway I pulled up one of the lore discussions re: becoming the brass skin

    https://www.reddit.com/r/teslore/comments/1ycjhf/numidiums_skin/

The Numidium & tonal experimentation were specifically vanity projects meant to imbue the Dwemer with divinity to match their egos. They were resoundingly successful, because they're now a part of one of the most powerful entities in (arguably) the TES universe.

No one knows but I think it has something to do with that machine god they were building and wanting to worship. So perhaps it got rid of their enemies by removing them to another place, plane or some sort of undeath. Considering that their creations are still powered after all these years, they may have access to great power that defies normal rules of time and space. The most we know is it didn't remove them from existence or time. And it took them all at once without preparation it seems. Like they were just snatched. Or maybe they exist as their automatons.

If you do "Arniel's Endeavor" it's a College of Winterhold side quest in Skyrim, Bethesda shows you what happened to the dwarves.

The Dwarves, like Arniel Gane, are trapped in the place that exists between Oblivion/Aetheruis and Nirn. They are trapped in an area very similar to what the Catholic call "Purgatory" and they lost their physical form.

The Last Dragonborn learns the "tonal sounds" and the magic Gane used to allow him to summon Gane"s spiritual form to Nirn

However, since no one knows the exact tonal sound Kagrenec used at Red Mountain, when striking the heart with his tools, the Dwemer will forever be stuck between worlds until that tonal melody is somehow figured out, even then, it's doubtful the dwemer ever regain their physical form. In fact even if we somehow knew the tonal melody Kagrenec used, it's doubtful they would be able to leave that place for very long.

cant be having them wipeout at the battle, there were suppose to guard local dwemer cities/settlements and outposts where they were too far away to gather for war. so, i assume most got vanish somehow between wayshrines of thier own invention and could be trapped or forced exile to outer realms leaving no written or recorded about them?

all we got was some story fragments.
also i have no idea why Snow elves and Nords fought and have those elves wiped to last snow elf who was in exiled. as seen in Dawnguard DCL main questline. and some surviving snow elves refugees became as falmirs, twisted by Dwemers

Well lets see. . . First the Dev team removed all their racial passives. This upset a few, but others were optimistic that there would still be enough reason to stick around. Then the DEV team NERFED most of their core abilities, again angering quite a few of them. Next they were told that all their hard work and efforts would be wiped away with Morrowind, the only explaination given was that if they were planning on leaving Mundus then "Morrowind" would be a buff, but if they were still thinking of staying in Nirn it would be a HUGE NERF.

With news like that . . . well you see the choice the Dwemer made.

The events of the College of Winterhold plot and a handful of Companions-related lore books in the base TESV explain this one. The Falmer who originally inhabited Skyrim apparently caught wind that Ysgramor and his buddies were holding onto the Eye of Magnus. This did not sit well with them, and the Falmer razed Saarthal. Ysgramor then decided that the appropriate response to losing one settlement was taking over the entire country and killing or enslaving literally every Falmer who did not escape.

Some Falmer sought refuge from the Dwemer. There's this bit from the official translation of Calcelmo's stone (bold mine):
We only request you partake of the symbol of our bond, the fruit of the stones around us.
And as your vision clouds, as the darkness sets in, fear not.
Know only our mercy and the radiance of our affection, which unbinds your bones to the earth before, and sets your final path to the music of your new eternity.

The Dwemer were basically like, "Hey, we're blinding you and turning you into monsters now but nothing to worry about lol."
