I disliked that too, but I covered them with a bookcase so that they are still accessible for a quick teleport to the second floor. And now I'm actually happy that the first and second floors are separate spaces so I can sink items on the second floor and add chandeliers on the first one without them showing on the other floor.

If something’s too big, it will actually sink from the second floor and show on the first floor ceiling. There is a large space between the two rooms, but they are over each other and things will show through if they are too long.

I used the Solitude floors too for the ceiling on both levels and the floor on the upper level. (The wooden side showing) I used High Isle tile floors for the lower level flooring because I wanted a different look for the main area.
I placed the solitude floors so the floorboards were going the other direction and hid those edges just inside the walls. The I moved the platforms together just far enough until the edges were no longer showing.
I liked the ceiling up a bit higher but lowered it down enough to cover the trap door.
