Magicka attacks do benefit from stealth attack, have you never tried it?
Also, Bosmer and Khajiit stealth damage bonuses apply to magicka abilities.

A lot of Magicka attacks remove stealth before dealing damage. It's kinda annoying, and those don't benefit from sneak attacks, or get bonus stealth damage.

Can you explain which abilities you are talking about?
When you are in stealth and fire off an ability that has a travel time (like fire staff heavy attack) it may appear that your stealth is broken before the attack hits the target due to the animation sequence, but the damage on the enemy is still calculated as though you are in stealth. This is the only way to get the crazy high heavy attack damage.

Bonus damage, yes, but not 100% crit chance+stun. I couldn't give a hoot if I get 5% bonus damage from stealth, but gimme my 100% crit chance so I can do 20k guaranteed staff heavy crits from stealth+behind!
