Quest completion is meant to be character-specific, not account-wide, because of replayability. The actions (and decisions) we make on one character never happened on other characters, so Mirri's brother is only ever rescued on characters who have completed her introductory quest.

Absolutely not. Every character has their own set of quests not just for rapport but for the story of the character as well. Quests should never be account wide, apart from tutorial quests. If you don't want to see the quest pop up, just don't increase their rapport.

It only takes a few hours to powerlevel them on a single character. Their XP and skills are account-wide, so you don't need to level them on each character you plan to use them with.

So the player has already benefitted from the story of said character. Requiring the player to revisit a questline that is no longer needed is akin to leaving a Nag mechanism behind.
There's no reason they can't change it up so that after you get the token, the quests only pop if you intentionally dig them out of the "Let's talk about our partnership" companion dialog.

It would take forever to level rapport that way, especially since some of it will also be decreasing by doing things they don't like. I've collected the token for all 8 companions. Every one of my characters that use companions (except my main which collected them), has the rapport quests popping in various stages for each of the 3 companions I assign to each of them. And those have all come from normal regular game play after my main collected their tokens.
Positive rapport comes in significantly faster than the negative rapport ever hopes to achieve. Positive rapport for each companion comes in from substantially more sources than negative. Negative rapport is negligible at best unless a player specifically goes out of their way to grind out some negative rapport, and even then you can find yoursel incapable. ie.. Zerith Varr, his big no-no is infecting another player with Vampirism, which you can only do once a week.
I'm not saying the quests should be removed altogether. Just that the nag mechanic be removed after their tokens are collected. Because at that point the quests are pretty much worthless, except perhaps as a roleplay mechanic if one is so inclined. But then too, I also believe that since the introduction of One Tamriel, the Main Story Questline should be abandonable (is that a word?), and not pushed on you whenever you enter a base game zone on a character that chose not to start it.
I've unlocked the companions on all 20 of my toons main account. It takes about a half hour per companion of the 2 new crown store companions to unlock them if you speed thru it.
With that being said, I personally think that the crown store companions should have been account wide, and there shouldn't have been a story quest to unlock them. If the companions are going to be behind a pay wall like that, they should be unlocked with full leveling/perks account wide, otherwise they should have been part of the West Weald Chapter release where you find them somewhere in West Weald and do their quests to unlock them, then level them up like normal.
