I'll generally leave PvE-ers/questers alone but firstly some of these towns now have PvP meaning to them, and a rather important one, and if you're the PvE-er preventing my alliance from having easy spawn point we need to assault a few keeps, sorry but you're going to have to fight for your right to be there. If you block jump I'm likely to stop in most any situation though but then I'll expect you to leave if it's a PvP town.
And secondly, in my experience 7/10 "PvE-ers" more than happily jump you first, especially if they outnumber you and think it'll help them win, or if not they have that nice habit of waiting for you to get distracted by something and stab you in the back then, hoping you die for your kindness. I'm not saying it's you OP, I know some people really appreciate it, I actually love non-hostile interactions with players from other alliances in overall hostile environment, but just putting this out there. Personally I still usually try to leave them alone but now I watch my back doing so
Literally camping town in wait for PvE-ers to gank is kinda low and I don't agree with people who find this acceptable. But in general if you go into Cyrodiil, expect a fight. It is a PvP zone.
It was a very stupid idea to put quest zones in cyrodiil.
Actually it'd appear that in fact a lot of thinking went behind it. The quests are spread over the map, forcing you travel, often between rather lively PvP routes. The xp and stuff is better than that of average quest in order to draw people in. It seems to be a well thought out incentive for pure PvE players to go into a PvP zone and very possibly run into PvP - something they'd likely never try out otherwise - and maybe, just maybe...like it.
Now I'm not saying that was the perfect way to incentivize people to try out PvP nor that it worked/works flawlessly, I'm just saying it's not quite as dumb as it might seem on first glance.
Imo it could've gone a lot better if ZOS stood their ground and kept trying to find more ways to get people interested in different types of content along with more meaningful ways for people to learn it - also if they clearly stated their opinion on the matter rather than silently watching people eternally bicker about this.
When I was a lowbie questing in cyrodiil, I thought it was fun being in a pvp zone having to look over my shoulder before turning in quests. That was 2yrs ago but still.

I've complete all quests and fishing achieves on 4 or 5 characters and gotten killed less than 10 times doing that.
Also had a couple of PvEers try to take my DK out. I turned the tables on them and they died.. was awesome.
Was running chests for faction motifs on my level 30 NB wearing lvl 20 armor. Came across a V16 templar doing the same. I backed off, but they thought they had an easy kill and attacked me probably because they couldn't see that I had 300+CP. They hit like a wet noodle, barely touching my regen so I fought back. It was a long fight but as soon as they ran out of magicka, they died. That was my first 1v1....my heart was pounding but it was epic and I'll never forget it.

Most people you try to gank open world with just sharpened weapons and a lot of crit will not work, so those PvErs at towns are nice and squishy for the likes of a nightblade. I don't gank anymore and if I did, I'd just use spriggons because of how difficult it is trying to kill max resistance DPS/healers.
Don't be that guy and keep questing with your lowlevels when PvP'ers moves in when trying to flip a town. You know there are 17 large and 6 small zones for PvEíng. Please don't camp one zone, because you know people are trying to PvP there.

I do feel a little bad when killing an obvious PvE'er.
But not really.
I don't feel bad. Don't want pvp? Stay out of Cyrodiil. It's simple.
