There is another long thread about this where ZOS has replied. They have replicated the problem but they are still working on the root cause and fix. Doesn't happen to everyone so it's hard to pinpoint the problem. It seems if you have ever done the old tutorial or the new tutorial one time then it doesn't happen to you. If you have never done the tutorial and skip it then the problem happens to the characters. I do know that the Prophet isn't spawning where he should now for the first encounter at level five and this has been reported to ZOS on the other thread. I found him in the Outlaws Refuge.
If you go to the newbie tutorial island and then return to your spawn point in game does he show up?
I've had the prophet disappear on me if I skipped the tutorial before the current patch and he would show up after I did that.
Reading the other thread though, it sounds like it really is broken this time. You'll probably have to either wait for a fix (which is hopefully after maintenance today if lucky) or remake your character and run him through the prison.
As a side note, the tutorial prison revamp is awesome so if you haven't run through it yet, I highly recommend you do.

Affected players would be prevented from accessing the best storyline in the game, and on the extreme end, they would be directly prevented from advancing beyond their own faction's content.
No Cad's Silver, Gold, or access to Craglorn, since the wagons only appear in Silver + content.

It's going to effect a lot of people when ye old floodgates open tomorrow. And yes, I'd consider the breaking of the main quest as well as a core game mechanic ( souls ) a number one priority to fix.

Except every character I've created recently hasn't encountered any problems. And anyone who starts tomorrow won't be skipping the tutorial anyway, since they HAVE to play it once. Your argument is invalid.

It certainly wasn't possible a month ago when I helped a friend setting up the game, his first character got put into the into instance without any option; and nothing ZOS have said about 2.0's re-worked tutorial implied they'd changed this, though TBH I wouldn't put it past them to have done so to appease those who cried that the beta version of Coldharbour was too long and stopped them getting to the 'real' game NOW! and so ZOS nerfed it as well as not forcing new characters to appear on the start island.
