Any reason to keep the favor letters?

Will they somehow tell a story over the course of the questline or just random?

They tell a story, but they're also added to your library. So there's no reason to keep the mail.

I don't know if there will be any continuous story (doesn't really look much like it yet), but in any way, you can re-read all messages anytime in your Lore Library in the UI. It's in the same category like the old hireling letters.

So far there is some story yes.

Lady Arabelle's correspondence talks about rebuilding the Society of the Steadfast and continuing the peace talks that we helped start in the High isle story, which i think is awesome.

Not really and to compound the problem, those letters are generated on a per-character basis. 5 characters are going to generate five sets of three identical letters, so deletion is the prudent course for mailbox sanity.
