The flames in the wayshrines go out when you get far enough away from them.
When you get far enough away from a wayshrine and return to it, the flame is extinguished. The only thing that helps is traveling to a different zone and then returning to the first one. My platform is Steam PC, on the EU megaserver.

LootAllTheStuff✭✭✭✭It's not uncommon for me to approach a wayshrine and have it never light up at all. They are very inconsistent, but the ones in the expansion'/DLC zones seem to be worse for this. The ones in Murkmire are especially bad in this regard, but also the one in Arkthzand Cavern - I never see that one lit up.0 -
They should check all the wayshrines in the game. Sometimes the flame doesn't load at all, as you wrote, you can only see the glow effect that is visible through walls.
By contrast, the wayshrine in Rimmen has the flame but doesn't have that glow effect.
