That is not lore accurate. We recover the soul all in one part at the end of the planemeld questline.

Sky shards are special magic rocks from aetherius, and we use them to anchor ourself to nirn (since we basically belong to coldharbour otherwise)

That sounds like conversation worthy to me. Most NPCs don't have to recover their soul.

Ngl I'd find it hilarious if the first time the player did it, the companion started to freak out since they'd have no idea why this rock is giving you a Vader fashioned force choke lol

it doesn't give a choke, it's magical channeling animation
