I vaguely recall Enlightenment having issues in the very distant past when it was first introduced (as in, I think it did matter where you logged out), but I'm not aware of any location-based bonuses now. I take short breaks frequently in random places and never fail to get my Enlightenment bonuses. Public dungeons, random zones, what have you.
I think a screenshot would be beneficial here, if it's something you're actively seeing.
This rant is based on a wrong assumption (gaining enlightment isn't dependent of resting location) and therefore is completely baseless.

Others have addressed the "resting in city" thing, but the timeout to log out is probably due to this:It's those damned Heritance infiltrators making it an unsafe area.
There is a special quest area in the city that may restrict fast logout in related areas.
