Should I avoid gaining Light Armor and Heavy Armor skill lines?

If I avoid gaining the skill line, do I also avoid the penalties?

    You can avoid the penalties simply by not wearing any of a particular weight, even if you have the skill-line unlocked and all the passives filled in.

    You should really unlock and level them all though.

    The penalties aren't that bad, especially if you only wear one or two-- don't forget they have bonuses too. And especially once you finish leveling up the undaunted skill line, there's more passives there that will benefit you for wearing more than one armor weight.

    And honestly you never know you might play in all medium armor and be super happy but then a year later you're bored, decide to try something different with that character, and wouldn't it be nice if the skill lines were already leveled up for you?

    It's easy to level up. All you gotta do have some equipped and just go around doing your business. You don't have to put any points in it if you don't have enough... And if you hit CP 160 and still don't want to wear light or heavy then you don't have to. Leveling up you really won't
    feel the effects of wearing a few pieces of different weights.

    you only get the penalties when your actually wearing that type of armor, it doesnt matter if you have the skill line or not

    I can level them up by only wearing two light and two heavy. Do the bonuses cancel out the penalties? I am thinking of doing 5-1-1 or 3-2-2 to get the benefits of Undaunted without penalties.

    The penalties really aren't a big deal. In PVE, supports often opt for 7 heavy/light or 5-1-1 (depending on preference). DPS usually opt 7 medium or 6-1 or 5-2 (depending on penetration).

    I think in order to unlock the skill lines you need to equip 3 or 4 but after it's unlocked You only need to wear 1 to gain XP. The more you wear the faster it levels up. At least I think that's how it works.

    The bonuses don't cancel out the penalties, otherwise there would be no point in having both because the end result would be nothing. But if you're wearing the right armour for your build the bonuses and passive abilities do outweigh the penalties meaning it's well worth dealing with the penalties.

    Medium armour seems like a safe choice because it has no penalties, but remember to look at the passive abilities too, if light or heavy offers you more useful effects overall then it's a better choice and the penalties end up being pretty minimal.

    Also as a general rule it's always a good idea to level up as many skill lines as you can. There's always a way to deactive ones you don't want to use (in this case you just don't equip that armour weight) but if you've got it levelled up it's easier to switch to it if/when you want it. There are some which probably aren't worth the trouble unless you're going to use them, for example werewolf only progresses while you're in beast form, but ones you can level 'passively' like the armour lines are worth getting.

    The point would be a bonus/penalty to being unbalanced, like if light armor had +x to physical damage taken, and heavy armor had -x to physical damage taken, equal pieces of each would result in no change to physical damage taken, but more light than heavy would result in more physical damage taken.

    True. What I’ve learned now is that I will have enough skill points at endgame that I will be able to get all the passives for all armor weights, gaining many bonuses beyond just the “bonuses” passive. This means that even if avoiding gaining the skill line would avoid the “penalties” passive activating and thus not giving any penalties for any non-medium armor, I would miss out on not only the bonus passives, but all the bonuses from purchased passives. The gain of all these positive passives together significantly outweighs the comparatively minor maluses of the penalties passives.
