There is a transmute stone refund on that... I think
If you've collected an entire item set, you can transmute the lowest level item for 25 transmutes and bank it, when you need transmutes you can deconstruct that item for the full refund.
I was drowning in transmute stones myself, but this update forced me to redo all my pve builds from scratch and now i ended up doing random normals to finish all my characters. To avoid something like that reconstruct monster set and store it on mule to deconstruct it later when you need it or to waste it for some gold craft weapons in any trait, transmute it to nirnhoned, deconstruct it and sell it as raw material/weapon for research.

Do not open boxes and crystals and stash them into a mule toon for future use. Raise every toon's inventory to 200.
Anyway, you cannot have more than 500 stones (1000 if plus).
