I’m actually still unsure about his myself. Did you select a home campaign for Cyrodiil?
I play 90% IC as well and my mnb had a tier 3 reward but I couldn’t remember if I had went into Cyrodiil long enough to get that ap. But part of me says there’s no correlation between IC and cyro anymore for rewards.
Didnt think you could home the IC campaigns? Thats what the geodes are tied to. And at the end of the campaign. Does IC have campaigns?

The 50 transmute is if you are in the reward tier on the leaderboard. It's really easy to get. Well, if that's true, then they need to FIX that, because we are fighting just as hard, if not harder, down here.

I’m afraid you no longer earn alliance reward levels or end of campaign rewards for your efforts in Imperial City or the Sewers beneath.
It seems the Generals have withdrawn support for forces in the area, preferring to focus on the infrastructure in Cyrodiil.

When Els first came out I missed out on my monthly rewards bc I didn't set a home campaign.
There are no monthly rewards for IC in general but even if there were, you'd have missed out since you didn't set it as home in the first place.

Imperial City players never contributed to the Alliance War score via anything they did in Imperial City, so if anything, its an oddity that they ever shared in the Alliance standing end of campaign reward. (i.e. ZOS was too lazy to distinguish between Cyrodiil AP and IC AP.)
It made more sense that they were one the leaderboard with everyone else, but now that its a different campaign, it would need its own leaderboard. And if you want Faction standing rewards too, it really needs its own scoreboard as well.
