If I buy housing sets, will the purchase in the Crown Store be greyed out?
You will be able to place the items in whatever house you want, but you can place each item from a bundle only once. - Meaning that if there's a statue in the bundle and you place it a Earthtear Cavern, you will not be able to place it in Linchal's yard *as well*. If you want it in Linchal manor, you will have to remove it from Earthtear first.
This is why it's good that you can buy multiple copies of a bundle if you so wish.

What the others said. You can purchase Furniture Bundles several times, but you can only place each item once.
The only furniture that you can place in several homes are Collectible furniture that are unlocked in your Collections, such as Storage Chests, Undaunted Trophies, ESO+ Statuettes, and Achievement furnishings (the mural from Elsweyr, the Augur from the Psijic quests, the map model from Morrowind, etc.). Though not technically 'furniture' your other Collections items also work this way: you can place your Mounts, Pets and Banker/Merchant/Fence Assistants in every home (provided you have enough Special Collectible slots).
But the furniture bought from the Housing Editor and from the Crown Store (whether it's a single item or a bundle) are individual items that go into your character's inventory and can only be placed once.
And this is why each house has separate limits for the regular furnishings, and the collectables. They work differently, so they have to processed separately.
