I know about the mage skill points and the DBh benefits such as free gear and repeatable quests. But is there any reason to finish the story line of a given faction?

The base game faction quests (AD/EP/DC zones) tend to be the quests associated with skill points for that zone (or be linked to them.

The guild quests in DLCs also tend to reward skill points, and often mementos, costumes, or furnishings for completion.

It's worth to do all guilds once for the story imo.
But you can also get titles and unlock dyes when you finish the questlines, and gain access to new locations (Eyevea and the Earth Forge) and crafting stations (Shalidor's Curse, Eyes of Mara, Kagrenac's Hope and Orgnum's Scales).
