I'd be cool with this if they also added certain areas around the overland where you could attack people trying to farm mats. Put more expensive mats there. Fair is fair.

Unless they move/spread nirncrux to other areas. Exclusive crafting mats shouldn't be in pvp areas. People who want to farm in Cyrodiil can deal with the pvp. People who want to avoid pvp shouldn't be forced into it.
It's been requested a few time but there doesn't seem much interest from ZOS because it goes against what the idea of the zone and the PvE there is.
The Cyrodiil quests are nothing fantastic story wise but if you're going for the achievements then you're best getting some basic PvP gear or working with some friends. It can actually be a lot of fun to do the quests and have a battle in the middle of them.
Due to the fact that there is pve content in a pvp zone, would it be possible to create a passive mode like GTA did? Where you are unable to hurt other players and they are unable to hurt you? I really want to do the quests in cyrodil, but every time I'm there I get snuck upon and killed and have to spend FOREVER running back to my quest. I eventually gave up.

Have you ever played GTA? Passive mode may as well be called griefer mode. It’s so exploitable it’s silly. Just man up and play.

True. And they can still lock you inside of a store by parking their car in the doors as their friend shoots a rocket into the place.

No, because it would be abused. (Even if there was a cooldown on turning it off/on)
I'm not a PvP player, never got into it. But my time doing quests in Cyrodiil were always extremely engaging, challenging, and fun due to the fact that the danger is real. The human factor was thrilling. To sneak around, hide, it was a legit role play scenario. Instead of just steam rolling thru PvE overland content outside Cyrodiil. If you take it for what it is, evolve your gameplay a bit to adapt to the atmosphere, I guarantee it will be extremely fun.

cyrodil is the prime pvp zone its not a pve zone. your pve zone in cyrodil is imperial city everything outside of that is purely pvp. the only one that you can make use of passive mode would be ic because thats the only real pve zone in cyrodil.
Most of the times I have been in Cyrodiil for PvE I rarely if ever see another faction. And the few times I have, they leave well enough alone. Also, holding block is the "I mean you no harm" signal. Not always heeded, but more often than not they will leave you alone.
But, when you are over there, pay attention to the map, if you see a keep being attacked in one area, PVE in another. If you need to go by an owned keep, make a big circle, avoid the "borders" between different factions and you will avoid most of the fuss.

id like to have it purely just while im doing the main quest in cyrodil(havent done it yet) then go back to normal cause you dont need it otherwise.

It’s obvious that you don’t go to Cyrodiil very often so let me elaborate. Do you know what many solo end game players do in Cyrodiil when they want to help with the campaign? They solo resources. It’s literally PVE.
You simply have an opinion. If you want to finish the IC story just craft a bunch of invisibility potions.
Also, here is just one of many ways you can exploit the IC. Farm Telvar uninterrupted, trade Telvar for ingredient satchels, sell ingredients. You could have hundreds of Columbine in just an hour or two if you didn’t need to worry about gankers.
There are THOUSANDS of other ways to cheese the system in the IC if a passive mode was implemented. At the end of the day you just gotta learn to play better.
