I notice this game tends to get me involved in fights I did not partake in just for being too close to the "attack zone" of another player.

Critters in Tamriel have short memories. There are some areas that stay calm, like Tanzelwil, but dungeons don't. What would be the point of doing them again if they stayed neutral?
During at least the first year of the game, Root Sunder remained Neutral after you did the quest. Some update happened and now they are hostile when you go back.
