What baffles me more is that why is there a sail boat on a small island off the coast of Vulkhel Guard with a strange, blue, glowing sail? An abandoned side quest? Was it an easter egg? If it's an easter egg, I want to know what's it referring to?

Sorry dude, but it just sounds like a convenient excuse to explain poor worldbuilding. Even if this was the case, it would be an example of poor writing, as we're expected to believe that no one, anyone, sees reason to bring this up again, and that the Dominion, for some bizarre reason, never ever uses this ability in any other situation despite how useful it would be.

But from other side that's explain why Dominion invaded Shadowfen, as they require large amounts of magical fuel to make fleet levitate, remember Sun Birds require magicka to reach Aetherius, that's why Dominion extract and boil Hist sap, think about it even Molag Bal was interested in Hist Sap for same reason as it was good magical fuel.
So after they secured this area by small invader group that was possible to levitate entire fleet of Dominion and achieve victory over Pact.
About retcon of high tech magic that was used by altmers, there are still examples of it like light beam harbor defense system
