Leave it as it is. This is a 'working as intended' thing. I think the goal was to not allow people to hoard large amounts of crystals and then on day 1 of a new equipment drop have everything in perfect traits, or at least not easily.
It wasn't meant to eliminate the equipment grind, just to put an upper limit on it. As it stands, you can have enough crystals ready to go for 4 pieces, and geodes for a lot more if you have the space/priority for them. So, if it is important enough to a player to dedicate a mule to, a player could have enough crystals to transmute 16ish pieces the day new content drops. That seems like enough to me, and it's only meaningful limitation is how bad the player wants to be able to do such a thing.
In any case, I don't think the limitations you are experiencing were accidental. I'm good with the current setup, though I have to confess cussing at it a time or two.

ZOS designed this system to be deliberately inconvenient for players in order to encourage players to spend more $$$.

Geodes are classified as containers, as they should be. Containers are not bankable.

ZOS designed this system to be deliberately inconvenient for players in order to encourage players to spend more $$$.
The system is very clearly designed to severely hamper the ability of players to be in a position to completely transmute sets of new gear to best-in-slot traits the day it comes out. Don't expect them to change this.

It's impossible to store the ones received from PVE activities on mules because they don't come in the mail, they are just stuck in that character's inventory until used.
It seems like most of the people with an abundance of geodes/crystals are pvp'ers anyway (*cough*mail exploit*cough*). But don't worry, after the update you all will be struggling to get them just like us pve'ers lol.
PS: If you're capped on crystals with nothing to do with them, then just transmute an item to Nirnhoned and then deconstruct it. Boom - free Potent Nirncrux.
