If you're just doing PvE, there's hardly a reason not to roll one of them. Take a look at the bonuses each gives and make a choice if you'd like one. For stamina builds werewolf is usually the go to choice.

DW/Bow builds will rely on more stamina Regen in the next update.
To get the werewolf passive 15% Stamina Regen you have to slot the werewolf ultimate on your ACTIVE bar. This means you have to sacrifice that ultimate slot just to have the regen passive, assuming you plan on running dungeons with DW/Bow instead of fangs and claws. When you transform, you'll probably run into sustain issues with all the expensive werewolf skills, that's where heavy attacks come into play. The heavy attack windup takes a long time and gives the impression that your werewolf is trying hug the opponent, and it's pretty obvious to other players during a PVP fight. They'll have plenty of time to block a heavy swing and place your werewolf in a stun.
Vampires on the other hand can gain 10% stamina Regen all the time, sneak almost as fast as a sprint, gain up to a 33% mitigation buff as their health drops and they don't have to slot any skills on their bar, it's active all the time. The only price to pay is having your character look like a white raisin.... that and fire damage. If vampire players want to make the fire damage hurt less and smooth out their skin all they need to do is feed on people, but they lose some of the aforementioned buffs.
I hate to sound like I'm disappointed with the werewolf skill line but it can still be a lot of fun solo, it's just not the dungeon meta.
