You need to start remembering how you left your character the last time you logged off, cause unless whoever may be using your account is incredibly meticulous about covering their tracks, you'll notice things are different when you log back in, such as your character being in a different spot than you left it, or other oddities.
Based on OP's description, highly doubt it is what he fears (assuming his description is the entirety as described)
Simple common sense - what kind of a thief has the ability to log into OP's account and allegedly steals, yet only takes 1M of the 3M balance? If you're going to steal, why wouldn't the entire balance not be cleaned out?
I get the part of someone logging or hacking in just to see if they could and not steal anything. I also get people being thieves and cleaning you out. But seems highly improbable a completely random stranger taking only part of your gold.
What seems more likely is OP lent his account to a 'friend', and this 'friend' is hoping he doesn't notice part of gold being missing. That's the only probable scenario I can think of where someone steals, but only takes part of what you have. If it was a hacker or actual random stranger, they'd have cleaned him out entirely.

This happened to me too, I would be missing gold or find my character in a different zone that what I had logged off from.

This happened to me too, I would be missing gold or find my character in a different zone that what I had logged off from.
If just as described, then if someone is doing that they are using your computer to do so.
If they are not using your computer, then they also need to know the email you signed up with and it's password. And every time you log in after, you would get the computer not recognized/authorized since last log in was with a different computer.
