I've defeated all champions, and completed its quest. Got all of its achievements. But the Public Dungeon is not marked as Completed on my Map.

Yeah, you should think so..., but the quest was delivered(Completed) inside. And there aren't more arrows or redirections. Most Public Dungeons have two quests, one that focuses on the final boss, then another one that has you gather things to turn in to an NPC, who is usually outside the Dungeon or near the entrance when you are done.
