Move it to bank. It will then automatically disappear into the craft bag.
Edit: A relog should do it as well.

it might be due to an add-on, but I've found that you can right-click the item, bring up the item's menu, then select 'Stow'. That should put the item back in your crafting bag.

I don't think so. I think they need to be laundered before you can stow them away.

On PC, you can right click and select 'stow' I believe it's called.

'Stow' will do it if you don't want to wait to change zones.
Yes, stolen items have to be laundered first ... so far the crafting bag has been working fine for me when using the "Advanced Filters" add-on.
