Have I just missed out on a load of quests

So still newish to the game and came to Bleakrock as was a mission to find out for help and had quite a few mission markers I am sure on my compass, but decided to just explore for loot and kill loads of wolves and skeleton warriors in this area north east and all of a sudden some dude NPC comes up to me and its the nord like guy I think that cant fight as he is injured and speaks of a new mission which is now "What Waits Beneath" but I have lost all the other markers on my compass and feel like I have been cheated out of possible quests.......

No worries, you didn't lose anything. When you arrive on the island, Captain Rana directs you to find three people: you just started a quest for one of them. The others will still be available when you finish. The only way to miss out on Bleakrock quests is asking Rana to leave early, before you find all missing villagers. This decision is indicated in red when you speak to her. To avoid this, simply don't leave until you get the achievement for rescuing everyone.

Not really,

Bleakrock has a lot of quests all around the island. The main quest of Bleakrock tells you to check out different locations in order to find and get citizens back to the village once you've learned that the DC is planning to invade.

I think that quest tells you about the Covenant and then it's a matter of exploring the island and finding the remaining citizens.

And if you're unsure about any quest you might've missed, you can check out the UESP for more info on each zone and its quests

If the markers on the compass were questgivers, then they'll show up again whenever you get closer to this area again. If the markers were quest markers (when you took the quests already) and disappeared, then just look in the journal or on the map to see which or where these are, and activate them anew.
Bleakrock Isle is not that big, so I'm sure you'll come across these areas again, you can't miss

No, you completed the first part of the quest which is find one of three questgivers. until you complete that quest no markers will show up. just switch to the new quest. PS. the full quest requires a lot of exploring and completing other peoples quests without markers as to where they are.

Yeah you didn't miss any, just remember not to start the evacuation with Rana early or you will miss out on quests - when you start the evacuation, all other quests on Bleakrock can't be completed anymore.

Or, maybe not all will be able to be done, but most, if not all.
