Does this skill really increase the duration of stuns by 100%? Because if it does, I see no evidence of it. Am I doing something wrong?

Yeah this.
If you use your left mouse button to perform a Light or Heavy attack while Sneaking, it causes a stun effect independent of other sources.
Master Assassin specifically increases the duration of those stuns, not all stuns in general.

The portion of the effect that increases damage stats also works when using Cloak though.

I am stunning from stealth. But based on what samadhi said, it only increases light and heavy attack stun durations, not other skill's stuns like concealed weapon. Is that correct?

In my experience, that is correct.
In such a scenario Master Assassin will still increase the damage of Concealed Weapon slightly, but not the duration of the stun.

Concealed Weapon also used to get a huge Sneak Attack bonus, but ZOS removed that feature when they changed the skill system recently -- now the Sneak Attack bonus only applies for Stamina builds and the Surprise Attack morph.
