I wonder why it doesn't automatically stack in the first place. A friend of mine owns a small guild which members share materials and such with each other, he always has to re-stack all the new items, everyday. So I offered some help (he promoted me to be able to), but on my end this doesn't work, though. The items go back to the guild bank as I took them out, single-wise (or a few more, but not as whole stacks).
I mean, these items are not scripted, like f.e. the soulgems in Morrowind when they're filled, so I really don't get it.

You need to withdraw the items, go to the deposit tab and stack them there before you deposit them back in the bank.

Early on in the game it used to, but it turns out there was some way to exploit it and dupe items. Disabling the auto stack was the fix.
It's easy enough to google if you want the history, but like I said, it's something Zeni has already fixed.
