The dye channels on some of the disguise costumes are weird.

And by weird I mean bad.

These are Servant's Robes, Hollow Moon Garb, and Crown Dishdasha costumes in their default colours:

And these are their dye channels as costumes:

The shirts, trousers, and shoes all are the first channel. You can't have a shirt and trousers in different colours like the default look, and Servant's Robes third dye channel doesn't even do anything.
Why are the shirt and trousers not seperate channels?

There are similar issues with many of the disguise costumes. I hope they get fixed soon.

I am glad they were added to costumes, and now can be used with companions, and dyed. But in some cases dyeing doesn't really work like it should. There is a similar issue with the sailor at arms costume, which apparently has separate sections, but when you dye one, it dyes almost all the costume.

They should really have retained the dye channels of the disguises.

Like if you look at the first one, it seems like shirt would be one channel, pants another, and the belt and laces (boots?) shared a third. But instead shirt and pants were combined into a channel, laces and belt still share a channel, and they just deleted the third.

Dyes are a tint applied to a model, modifiying the original color that comes from the texture. This is why using the same dye on pieces from two different sets often results in a noticable color difference.

A costume created with dyeing in mind would have shirt, pants and accessories as separate models, so they can be dyed independently.

A costume created mainly for NPCs will likely have the base clothing as one model and a couple of accessories as addons to create some variation with little to no effort. If I had to create the 3 outfits above, I'd start with yellow, cut the sleeves for red, add a fancy neckline and rolled up sleeves for blue and always use the same texture just with different colors for the shirt.

Making the shirt use a different dye channel than the pants would require creating a new costume where they are separate models, and this is most likely out of the scope for a simple "let's add them to collections".

Exactly, make the Pant and Shirt seperate.

One thing I have not tried is wearing a costume after the quest for it is completed. Does it still unequip in combat?
Enjoy the game, life is what you really want to be worried about.
