If you have one or more free character slots the - of course not perfect - solution would be to create characters just for carrying this gear. Another possibility I'm doing every now and then is crafting a weapon, transmute it to nirnhorned which costs 50 and deconstruct it. This burns transmutes and gives potent nirncrux which I can sell. I'm more or less having all the time around 1000 transmutes plus 60 transmuted mother of sorrow staffs as "backup" just for creating sets for testing, whenever I have more I'm doing the nirnhorned thing.

I am using them. I am currently farming IA I don't have all the gear yet. But as I get it I was transmuting them into the stats I desire. But I also have no storage due to all the sets I have made over the years. So I took a bunch of the sets I have not used for a very long time and was deconstructing them to make space for the new stuff.
In the process I lost hundreds of refunded transmutes due to the cap.
A larger cap is not a lot to ask for.
But Storage of gear in the armory slots should be the route ZOS should go in. The Base problem is the fact that the Armory does not store your gear.

Totally support raising it. Don’t really see why we need it capped in the first place. I am fully geared up and not currently experimenting with other gear sets, but I do like running dungeons. Being maxed out, I just throw away the transmutes, which of course becomes a minor hassle with inventory management.

I would suggest you to only keep 500 transmutes and more transmuted Gear - I read somewhere here that a player lost 500 transmute crystals because his ESOPlus expired and he didn't renew it.
I have not verified this myself yet but if true it would be a frustrating loss. I'll see what happens when my annual expires in November, before renewing... I'll leave like 505 and see what will be of those 5.
