Maybe you found a bug, but that's not how this system works.

Are you sure that it's faction locked? I'm pretty sure I took all of my new toons to the inn in Auridon to be able to start leveling the Undaunted through Bolgrul quests and then had to go to the Banished cells all the way North. I have toons in all alliances, but I do not even know where to start this quest in Daggerfall Covenant.
We've never had to complete the dungeon to progress with the undaunted intro quest. You actually only have to enter the dungeon, then you can exit it immediately. To join the Undaunted, you must locate them in the city taverns. Unless you're already in your alliance's home city, you will be directed there. In Vulkhel Guard, Turuk Redclaws can be found upstairs in the Salted Wings Tavern. In the city of Daggerfall, Mighty Mordra can be found downstairs in The Rosy Lion. In Davon's Watch, Kailstig the Axe can be found sitting just inside The Fish Stink. Alternatively, each quest-giver can be encountered at the entrance to the respective dungeons, detailed below.
The quest-giver will challenge you to prove yourself before allowing you to join the Undaunted. Although the quest implies that you need to clear the zone's group dungeon in order to become Undaunted, you actually just need to travel to the dungeon's entrance to finish this quest. After discovering The Banished Cells, Spindleclutch, or Fungal Grotto, return to the quest-giver at the tavern location and listen to the initiation chant to receive some gold and access to the Undaunted skill line.

Just did some testing on live, something has changed and in a good/weird way.
My EP character could pull the Undaunted Quest from Glenumbra, but in a bit of strangeness, just talking to Mordra and accepting the quest got me the Undaunted Skill Line and the ability to do dailies, I instantly abandoned the quest and went to Stormhaven to check on quests and boom, there it was at the enclave. Mind you this is a fresh level 10 I use to help people queue for random dungeons. She has the Undaunted Skill line at rank 1 now and never stepped foot into Spindle or any other dungeon.
Not too long ago, maybe a few months at most I was forced to go to the designated faction home to get it.

I do not think you even need to enter the dungeon to unlock the skill line and Bolgrul dailies. You need to enter to finish that quest.
My best guess is that you started the level 10 Undaunted introduction quest ages ago, *in* Glenumbra, by actually talking to Mighty Mordra herself when you were in the inn for some other reason.
It's not a quest that's automatically given you: it's one that is only started by talking to specific NPCs. Mighty Mordra is only in Glenumbra (she is an Orc, from the Covenant races), and she will send you specifically to Spindleclutch.
For the Pact, it would be Kailstig the Axe (Nord, from the Pact races) in Davons Watch, down at the Fishy Stink, and he sends you to Fungal Grotto.
For the Dominion, it would be Turuk Redclaws (Khajiit, from the Dominion races), in the Salted Wings, Vulkhel Guard. He sends you to the Banished Cells.
If you were in the Pact and you even MET Mighty Mordra at all, you must have done so by actually walking to the Daggerfall tavern, and thus started her Covenant version of the quest, rather than your own faction's version.
Whichever version you do, whether your own version or a wrong-faction version, unlocks the ability to use the Dungeon Finder and gives you the Undaunted Skill Line, and the ability to take Daily Delves from Bolgrul.

The second Undaunted unlock, at level 45 which unlocks Pledges and signs the Tome of the Undaunted, is given by a scroll which is given to you when you level up. The quest arrow here will point you towards the major Undaunted enclave in your OWN faction (Wayrest for Covenant, Elden Root for Dominion, Mournhold for Pact) - the full Undaunted base that is outside the city, rather than a group of drunken braggarts in a pub.
