What is the "Thread resetting thingy" and where do I find it? I know only about the hourglass.
You have to either use the Thread resetting thingy to register the run or consume all of your threads by dying while in combat. Resetting instance does not register the score while you have threads.

What is the purpose of the instance reset? This is not the first time I’ve seen it cause confusion.

It's well hidden, took me almost 2 months since release to learn about it's existence:

The circular thing with runes? I've seen it, and it looked important. I tried to interact with it, but nothing popped. I guess it's active only when you have an unspent thread, right?

Yes
How are the players suppose to know what this thing is for if you cannot interact with it unless you have a thread? Did I miss some tutorial or something?

Instance is actually automatically reset if no one is inside for like five minutes. But for Infinite Archive you may want to skip that five minute gap and manually want to reset the instance in an instant, so you can start another run right away. I do this if i get bad visions on first Arc.
No matter how we end the run, it should always count as a leaderboard score!
