A bit of a silly question but I'll ask anyway (spoilers maybe)

Basically what I wanted to know was, Does helping all three alliances (Doing all the areas and becoming friends with the leaders etc)change anything with the faction leaders arguing before the fight with Molag ball? should I even bother doing all the original quest areas?

Caldwells Quests are weird, and a holdover from when Alliances were locked on PVE until the Main Quest. Now, its all down to RP or getting as many skill points as you can.

The stories are pretty good so if you have not done the content, run through it. It is better than watching TV.
Enjoy the game, life is what you really want to be worried about.

No, you'll do the Stirk quest according to which faction your character belongs to.

The main benefit to doing the other factions prior to invading Coldharbor is that you know who all the recurring characters are. I did EP first, so I was like "Who does this smug Darien jerk think he is?" Turns out he was DC's recurring character who I'd never met!

I haven't done it this way myself but I don't think anything changes if you complete all 3 Alliances main quests before doing Messages Across Tamriel or The Weight of Three Crowns. The first is based on your alliance and the second is the same for members of all 3 Alliances except for which leaders you have to argue with to persuade, and that's based on your chosen Alliance, not which quests you've done.

Also very few quests were updated to accomodate One Tamriel, even where it would be useful (for example if you're bitten by a vampire or werewolf you can only do the quest in your home Alliance's zone) so it seems unlikely this one would have been updated.

You get to fight soldiers from your own alliance. What could be better than that?
Hint: All the worst members of your alliance get sent off to fight the other two alliances, since no one back home likes them very much because they're such despicable people who are into things like turning people into zombies or plague victims-- so don't feel bad about having to kill them.

Ah ok, thanks for the replies guys, I was just curious as to what changes would happen, since there is none I'll continue on the quest to go and kick Molags posterior.
