When you try to close the holes, the 'x' to colapse then doesn't appear, I tried everything from abbandoning the quest and trying again, reloading ui, setting the synergy button somewhere else, just coming back later... Nothing works.

✭I had that problem yesterday. They had already recently been closed by another player: eventually they reopen and spawn a couple more hostile mobs, and once they had done that, I could close them again. Took an annoyingly long time for the respawn.
Also, you can't collapse them yourself, the other NPC has to be present. I have heard of weird interactions between Companions and temporary-follower NPCs: if you have a Companion, consider dismissing them temporarily at this point.0
