In excavation it happens quite often that a yellow square ("inside a 5x5 box centred on this square") is contradicted by a subsequent green square that appears outside the 5x5 bounding box.
I don't know if this is a bug or intentional, but if it is intentional, it is not intuitive and, so far as I can tell, not explained in the tutorial.
