I think you asked an impossible question, at least for me to answer, probably for a lot of people. I love all the homes I have and the ones I don't have too ;-)
Snugpod for convenience, Colossal Aldmeri Grotto for beautifulness but if I absolutely had to choose it would be the Grotto because I spend a lot of time in Summerset, I like the whole concept of the boat, I like the water and I like the views from the very top.
I would choose the townhouse in Alinor. It's in a very convenient location and it's a nice house. I bought the furnished version on all three of my accounts. I moved things around and added my own touches and I really like it. Also, it is very convenient to the wayshrine, bank, crafting area, writ turn-in area, merchants, and daily quest givers.
I've gotten the most pleasure from Hunding's, largely because I used to step outside for some relaxing beachcombing. It also goes great with both Redguard and Khajit styles of furnishing, which are my favorites.
If they add a longhouse in Western Skyrim, that. If not I'll continue "living" in my Mistveil Manor.

I said Earthtear Caverns would always be my primary residence, but I am enjoying decorating Thieves Oasis so much it might become my new primary. The scenery when I step through the door just looks so perfect.
There are no other houses currently available that I would prefer. If they ever make some of those houses we have been asking for, like a small Sadrith Mora Telvanni house, or one in Balmora, or one in Moonlit Cove, or an Ayleid ruin I might choose those instead.

I also like it that it actually has rooms; many houses only have a lot of passages and an open hall or two.
This house actually looks livable. Too bad you can not have doors.

From the ones currently existing in game, the Orbservatory Prior. Though I'd love to have a house in a realm like the Shimmering Sands, Jonelight Path, Coloured Rooms, Evergloam, Spellscar... or in Eyevea!
The Psijic Villa!
The devs did an amazing job with it... I consider it to have the best outdoor area of any house in the game (probably the largest too). I am not a fan of the cathedral, but the light you get in the towers from the stained-glass is amazing. I also know there is a whole manor hidden behind plaster walls in the suites (two Alinor townhouses), and even though those will never be accessible, it makes me appreciate the developer's creativity even more, and their desire to build something totally different from what they did before Summerset.
I also love the Alinor Townhouse and Linchal, but with the townhouse I don't like how they placed the courtyard in the back.
Another thing I love about the Psijic Villa is that it is Artaeum. This makes it as a true safe haven, because Artaeum is outside Tamriel and only the Psijics can get there
