I dislike that warring with another guild interferes with PVE. I'll happily fight players in Cyrodiil, but that doesn't mean I feel like scrapping with them while I'm trying to do my crafting writs or running event dailies if we run into each other. Heck, I'm in trading guilds with people I know are in rival PVP guilds.
Keep the PVP guild rivalries in PVP zones, please.

As far as I know recent PvP guild can not call it PvP guild at all, they can invite player from any faction, and that lead to spy problem in cyrodiil, and reduce dedicated spirit from player

They can not raise war with PvE player, bcoz they only can do that with other PvP guild. PVE player can avoid conflct by not join any PvP guild

Have you considered that many players do BOTH game modes of PVE and PVP?
No offense, but your "solution" of "Well, just don't join a PVP guild" does nothing to address my concern about dragging PVP rivalries into PVE zones.
I play regularly in a faction-loyal PVP guild in Cyrodiil - exactly who you are trying to appeal to with this idea.
I also PVE regularly, doing writs, dailies, group content, events, and quests.
I prefer not to get ganked in the middle of doing my crafting writs. Especially when Guild membership is account wide, but not all my characters are set up for sudden PVP in the middle of PVE activities. Nor should they have to be just because my PVP guild is enjoying a rivalry with another Cyrodiil guild.
Keep the PVP rivalries in PVP zones, and I think this sounds like fun. Make it a method for griefing enemy guild members in PVE zones on alt characters and that sounds decidedly less fun and rather counter to your efforts to get guilds to actually fight each other.
Hard no on PvP everywhere. It wouldn't make sense to force my DC PvE character into PvP because my EP PvP char is fighting in Cyro.
But in general, have a guild achievment system similar to those in WoW and SWTOR, where guilds can do activities together and unlock achievments and rewards. For example, kill x amount of players in a guild group containing at least x amount of players, or capture x amount of keeps. Same for PvE, complete x trial or dungeon with a guild group. For crafting, have guild members complete x amount of writs. Catch x amounts of fishes.
Then add real guild strongholds that members can contribute to and that are tied to the guild and not the GM. The guild system can be improved a lot in ESO, it's a solid start and I like having 5 guilds that are account wide (the one thing I disliked about guilds in WoW and SWTOR), but there's a lot you can do for guilds in this game.
