It's base damage, as are all flat-damage bonuses that get injected into the original damage instance of a skill (eg. Master's DW, Master's staff, etc.).
Your base damage is typically the product of your max resource and spell/wep damage, in accordance with the scaling coefficients of the ability in question.
Say your Cleave typically has a base value of 6000—note: this is NOT what's shown on the tooltip. Tooltip values are already subject to modifiers.
Master's 2H, given 1 target, will add 1500 directly to this, for a sum of 7500.
This 7500 is then subject to your damage modifiers. Let's say 6% sword passive, 8% minor berserk, 20% master-at-arms CP, 12% mighty CP—which stack additively into a 46% modifier.
So your tooltip (which doesn't reflect the set effect), will still say 6000*1.46 = 8760 damage
However, attacking 1 target will effectively raise that to 7500*1.46 = 10950 damage
And of course, anything that interacts with your base damage will benefit the set effect. Eg. phys penetration, vulnerabilities on the target, etc.
