Quest are usually categorized in your journal, by Main Story, Zone, Crafting, Guild, etc, ...

Okay cool, so the main story regardless of my expansions is it all played in order from the first release through to the latest expansion installed ?
The main story only takes place in the base game ( strictly your factions 5 regions and Coldharbour) with Cadwells pushing you through the region stories for the other 2 factions
The DLC have their own stories like the region missions in the base game
By main quest do you mean the questline with the Prophet? As that's the main quest.
Then there is your Alliance quest.
SO base game with a new character I do the following -
Complete Main Quest
Complete Alliance Quest
Fighters / Mages / Undaunted lines
Clear zones of -
Lore Books (magika toons)
Skyshards
Delves
Delve group event
Dolmens
This is a fun way to explore every zone, get everything you need (skill points etc) get huge AP - and never repeat content to level.
My first pass in 2015 I did EVERYTHING in every zone. Every side quest. And it confused me - one minute i'm in the Harbourage with the old dude, then i'm battling Molag Ball then i'm defending Devons Watch from DC invasion then i'm resucing Guar and picking flowers for some NPC and to be honest - it confused the heck out of me.
Back to your point, there should be a sub heading of Main Quest in the Journal however. Unsure on PC if you can hide it by mistake. Try porting to the Harbourage (you can fast travel there) see whats going on. Or go to a main town starter zone - he should appear.

By Main quest do you mean the prophet? Or do you mean zone / alliance? Or Morrowind main quest line?

A semi-reliable way is that the zone main quests will usually be tied to the major map icons in a given area. Did you start game in Morrowind or Sumerset? Else the prophet will contact you once your done with one part, if you dodged him you can go back to harborage and pick it up
