It's unlikely four food bonus suddenly changed because you changed glyphs. You've missed a 5 pc bonus or something.
When you remove health gylphs from gear you see the base value of 868, but you also have a lot of x% increases on your health based on race and heavy armor. So in fact you remove much more. However 6K gone is a lot but please keep in mind your health was never actually 46K of 40K. This number is buffed by passives.

If your base health (PvE) is correct, it's not a food or glyph issue.
You might also unequip and requip your gear. Sometimes there are desyncs that affect UI values. I know of one other individual that had this kind of thing happen sometimes, not getting full benefit from the food.
He had to eat different food, and go back to the original, sometimes multiple times.
Have you tried entering Cyro without food buff and adding the food buff once there? It's still a little unclear if you're not getting Spirit, or you're not getting food buff.
Again, screenshots, before and after (pre Cyro no food, Cyro no food, Cyro food) would help a ton here.

Top tip ... Always use crafting stations in non CP cyrodil to change stats ... This way you get a feel of the base changes ...
As others said percentage increase from CP can cause a lot
Also in cyrodil remember that if it's your home campaign that you get scroll and emp buffs that can effect ... Also a known bug is active where if you take food while have poisons equipped the food doesn't register ... So remove poisons before taking food
