Except forthe Prophet does show up in a vision at the end of Orsinium's main quest, easter egging the return of the Clockwork City. I'm uncertain if you have to have sacrificed the Prophet to see this vision, as I did it on a character who sacrificed the Prophet.
And Abnur Tharn whosteals the amulet of Kings at the end of the Main Quest and runs off with it, where Meridia heavily implies that he'll spend the rest of his life trying and failing to replicate the powers you got from it. He rather wisely avoids the Vestige after this and doesn't reappear, though you meet plenty of his relations in the various base game quests.

I have completed Wrothgar's story a couple of times always before doing the main quest and I have no recollection of meeting the prophet on any of them. Does he show up on the city? Or the funeral or something?

Usually shows up for me close to one of the city gates, warns about the Daedric alliances then states it’ll be the last time you’ll speak to each other. Maybe he doesn’t show up if you do wrothgar before the main story?

In general, I kinda think this is the story with most of the Companions. Also with Emmeric, Ayrenn, and Jorunn. With the exception of Lyris and Sai, those are not going to be cheap actors to get back. So, I kinda doubt we'll see them again. I kind of wonder if Michael Gambon pre-recorded his dialog for Wrothgar back when ESO was originally in development.
