Are some of the monster trophies not collectible at the moment?

I get drops of the same ones over and over (have gotten Chattering Skull countless times), meanwhile I've never gotten a bat pelt even thought its meant to drop from the Verkarth Vampire on Dolmens 50% of the time, I've done plenty of dolmens with the Verkarth Vampire as the boss, never had a monster trophy drop.

Bat pelts come from the large bat mobs out in the world. Not Daedra.
Auridon has a few good spots to farm them. Also Grahtwood is a good place to farm.

If you are on a PC, get the addon, destinations and turn on the collectibles. It will show the areas in each zone to farm. I know they drop from the large bats in Auridon Southeast of the Northern Dolmen, around the river because that is where I got mine.

I’m pretty sure you can farm for it in one of those underground areas in... I think it is grahtwood. Plenty of those bats.

Verkarth Vampire on Dolmens has a named bat as an ally called Fangaril, this is where it is supposed to drop 50% of the time (IF UESP is accurate)

50% of the time, no way. The specific monster drops from the dolmens has been broken forever. I have ran countless anchors and I still need lots of the specific collectibles.

UESP's info on these are pretty out-of-date. Your best bet is to farm whatever overland mobs drop the particular trophy you are looking for, but it is a very, very rare drop.
